Hockey uses a point system, so that's completely different.

Football is win %, but teams are never more than 1 game ahead of any other team, so it doesn't matter.

Basketball uses the same as baseball.

Really, I dont see this as a problem. Generally teams will have played the same amount of games, so the team that is in first WILL have the higher win percentage. But since this is just starting, the numbers will look screwy as clans come in and out of bye weeks while other clans play more games. It will settle at the end as the game count rises and there is more equality in amount of games finished for each clan. The clan that finishes in first at the end of the season will have the highest winning percentage.
