I suggest you change the colour of the routes that do not apply for the bonus to black, and then change the legend to say "+1 for three connected by ●●●"2, is understable that only ships connection gives bonus for connected Hanseatic towns? so connection over islands Dago and Osel this bonus does not valid?
I'm not sure what you are suggesting. In the first case, do you mean Gotland always gets +1, plus another +1 for a total of 2 if Visby is connected? In the second case, do you mean Gotland only gets its +1 if Visby is connected, and otherwise gets nothing? In either case, at first glance, they both seem like unnecessary complications.3, I think to do bonus for Gotland +1. but what will be better:

No. Is Riga a region as well as a Hanseatic town? I mean, are there to be two troop numbers, as there will be for, say, Windau and the B. of Courland?4, is clear that Riga is independent region - so not part of Archbishopric of Riga (AB. Riga)?
5, could be better to "close" trade routes - to connect Dorpat with Riga and Thorn with Konigsberg? I´ve tried to set up routes by historical records.

Sorry, I have no opinion on this, and I leave it to the experts in gameplay to analyze.
EDIT: why if I choose "Color picker tool" and try to take colour from edited (lower opacity) region it gives me original colour (100% opacity)?
