Flat rate fare from JFk into Manhattan is $45, I believe. Not a terrible fee.
If you goto empire state building check the times and roll in about 45 minutes before the observation deck closes.
madison avenue above the 60's is nice if you like shopping. Very expensive

Oh, another thing - if you're going to be taking the subway a lot, you might save money by getting one-day fun passes, or if you're there long enough, unlimited metro-cards (I think the shortest duration for those is a week).
